Some searching led me to this forumpost: http://world.episerver.com/Forum/Developer-forum/-EPiServer-75-CMS/Thread-Container/2014/2/PartialRouting-broken-in-75/ and we are indeed using PartialRouting in the solution. However, I still can't solve my error because it's no obvious place to add the solution in the forum post.
I suggest installing a blank site of the same version and compare configs. Especially the episerver.shell/protectedModules and system.webServer/modules section (is it missing the ShellRoutingModule?)

I'm upgrading a site to CMS 9 (9.12.0.0).
After the upgrade, I'm getting the following error when loading a new page inside editmode (This does not happen outside of editmode):
