I don't know if you have solved this issue yet, but I had the same issue. I solved It by moving the handler (DependencyHandler) and the module (ClientDependencyModule) in web.config to the top of the list of handlers and modules respectively.

We are using the client dependencyhandler but coming across an issue with the reference to both JS and CSS when browsing in the CMS edit mode (getting 404) - that causes the CMS editing page to be stripped of CSS and JS.
