Can you show some code of how your profile provider and properties are setup?

I found out that this is is not related to EPiServer, The main issue related to OWIN Profile cookie, it is Fixed Now.

I'm facing issue with Custom Profile properties when I just become authenticated with OWIN authentication all custom properties get cleared.
