Never tried myself, but if you go to CMS -> Admin -> Config -> Site Information -> {Your site} and check "Will this give you a solution you are looking for?
You could do as Valdis says. What happends technically is that a new folder will be created for the site under the site start page.

I've been trying to find instructions about the recommended way to setup site block folders but can't seem to find any information about this. Is there a recommended way to do this that does not include having to go into the actual database and change parent page ids etc.?
What I want to have is a global block folder for all our sites and one site block folder per site not placed under the global block folder.
